In 1997, she moved and signed a contract with ABS-CBN where she starred in Kaybol, Ang Bagong TV. After that, Shaina starred in the drama series Mula sa Puso where she portrayed Jennifer Matias.

Her popularity increased when she appeared as Carina in the family drama Tanging Yaman. For her role in the drama, she received the Best Child Actress at the FAMAS Awards and Most Popular Child Actress at the Box Office Entertainment Awards. Since then, Magdayao has starred in major hit TV shows and series such as Apag, Ang Tanging Ina, Ang Probinsyano, Maalaala Mo Kaya, The Story of Us, and The Better Half.

Throughout her career, Shaina has received numerous awards including two Gawad Pasado Awards, the Luna Awards, and the Metro Manila Film Festival Award.
